Michael Laryea opened the scoring for Liberty Professionals in the 11th minute to score his first goal of the season.
Seidu Abubakar got Dwarfs on level pegging ten minutes after.
Dwarfs clinched the winner through Enoch Afram in controversial circumstances as Liberty were reduced to ten men.
The victory has lifted Ebusua Dwarfs from the bottom three of the Ghana Premier League log to 15th position with 28 points while Liberty remains in the Red Zone (17) with just 26 points.
